If the important stuff is preserved, i.e., our own configuration options, these are really minor problems. I would not mind and use doxygen -u, committing the result to the repository as long as `diff --ignore-all-space' does not show any important difference.
Now going on checking if there are other kinds of doxygen warnings. I will also start to implement some of the above changes.
